Microtonal midi? (just intonation)?

I plan on getting a guitar synthesizer, but I will have a microtonal guitar that I want to use on it. Will it be possible for me to use just intonation on a midi synth? Is there any way to edit software or otherwise to suit my needs? Help & thoughts greatly appreciated. ( the Roland gr-20 w/divided pickups) worth my time?
